Cowan began his professional career in 1963 with the Cubs. He played in only 40 games that season, but he showed enough promise to earn more playing time the following year. In 1964, Cowan played in 98 games and hit .281 with 8 home runs and 32 RBI. He also showed he had good speed on the bases by stealing 15 bases that season. Cowan continued to play well for the Cubs in 1965 and 1966, but he was traded to the Mets in 1967.

Cowan's time with the Mets was short-lived, as he was traded to the Expos after only 15 games with the team. He played well for the Expos in 1969 and had one of the best seasons of his career, hitting .286 with 14 home runs and 46 RBI. Cowan played with the Expos until 1971, when he was traded to the Brewers. He played his final major league game in 1972 and retired with a career batting average of .221, 45 home runs, and 166 RBI.
