Pena played in the Mexican Baseball League for three seasons before making his Major League Baseball (MLB) debut in 2009 with the New York Yankees. He played three seasons with the Yankees, primarily as a utility player. In 2012, he signed with the Atlanta Braves as a free agent, where he played for four seasons. During his career, Pena became known for his reliable defense, speed on the bases, and ability to play multiple positions. He was a key player for the Braves in the 2013 playoffs, where he helped the team advance to the National League Division Series.

After his time with the Braves, Pena played for a few seasons with various minor league teams before he returned to the Mexican League in 2018. He played for the Acereros de Monclova before being traded to the Sultanes de Monterrey. In 2020, he signed with the Algodoneros Union Laguna, where he continues to play. Pena is viewed as one of the best Mexican-born players to have played in the MLB and has inspired young players in Mexico to pursue their own dreams of playing baseball at the highest level.
