In 2016, Nunez had a breakout season with the Twins, hitting a career-high 12 home runs and 47 RBI. He was also named to the MLB All-Star Game that year. However, he was traded to the San Francisco Giants that same year, where he finished the season. Nunez continued to perform well with the Giants, leading the National League in stolen bases in 2017.

In 2018, Nunez signed with the Boston Red Sox as a utility infielder. He played a crucial role in the team's World Series championship win that year, hitting a three-run homer in Game 1 of the Series. Nunez spent one more season with the Red Sox before becoming a free agent.
